How do I place usable placables inside a custom house, such as the chairs, stools, etc that are found in Avlis, but not the toolset?
Also, how do I create a Persistant Chest?

persistant chest I can't help you, there the team has do do a bit more. But
stools etc are easy. The team provided a housing.erf in the ftp download. This contains a script sitdown. If you want a chair to be usable for sitting, make it useable in the toolset, and then put sitdown into the OnUse script.
Making a seat on something not intended as usable object works a well: Create an invisible object, name it, make it useable, and OnUse sitdown. Now the trick here is unless the object is of the right height, your invisible object should only touch the object to be sat upon. Else you may get strange results (as seable when testing the module/house (recommended before sending it in)). Thanks to Alexandru for telling me that one.
