If I take Skill Focus, will the +3 be counted when choosing a Prestige class?

No, as a PrC always asks for skillRANKS and not for TOTAL SKILL...Focus gives a bonus to total skill, but has no influence on the number of RANKS you took...that can never be more than level+3.
